I feel ripped off by the nerks at the computer store, by taking the side fan off without my consent or permission. All they have to defend themselves is that "the processor cooler was too big and this is a standard routine". I was never told about this nor do I yet accept it. Okay, enough ranting.

This may be a stupid question, but does this affect the air flow and how much? I mean, I know it affect the fact that now the side panel does not have that sexy blue LED, but will my components choke now?

The absent glow does not concern me that much, but if my not-that-cheap rig will be in risk of overheating, then I will certainly take this further with the store.

So how is it? Thanks in advance.

What are your full specs?

There shouldn't be any problem with cooling, especially if you've installed a front intake fan.

The best way to know is to just turn on your computer and monitor the temps for yourself :)

Intel Core Duo E8400 with Xigmatek's HDT-S1283 cooler
Asus P5E X38 DDR2 motherboard
2 x Asus ATi Radeon HD 4850 video cards
2 x A-Data 2 GB RAM sticks
2 x Western Digital 640 GB Caviar SE hard drives
Corsair 520HX 520W power source

AFAIK it does have the front intake fan (I didn't assemble this). I do have the Scythe Kama-Meter, which will blink red and launch a fog horn alarm if it goes too hot. (it's not connected to monitor fan speeds though, which is another thing I'm quite bitter for the store, but that's another thing) :)

I would consider buying a yate loon 20x120x120mm fan and installing that, then you should be fine.
